The way we treat this kind of characters with several pronunciations is that they will have several independent entries in our dictionary:
So for example if you search for 谁 it will appear twice in the results one time as
shei and as
shui.
Should a character within a sentence have several pronunciations, then we will typically select one of them to be used in the Pinyin (and also for the audio recording).
